Site Structure is considered an important factor in terms of the Search Engine Optimization for every type of website either an e-commerce store, a blog or small business website. The site structure helps to provide a proper linking to your every page and shows the hierarchy of the site.
The reason why site structure is given importance is that it provides the overall structure to your website otherwise your website will be just random pages.

Hierarchy of the Site
Let us consider an ecommerce store as an example.
Mainly that store should be based on Homepage, categories, sub-categories and product page.
And keeping UX friendly behavior in mind, Homepage should be 1 click away, Categories should be 2 click away and sub-categories 3 clicks away ultimately leading the audience to single product page.
In short, the hierarchy of a website should not be more than 2 or 3 levels.
Navigation bar
Your menu should depict a clear view of your website. This will be considered a plus point for user-friendly experience to show them with every category or page you have!
From the development point of view, one thing needs to be noted here about navigation bar; try to use HTML and CSS for developing the menu of the website, it will help crawlers to find your website. And avoid using JavaScript or Ajax because it causes hindrance for crawlers.

When I talk about, optimizing your categories, I mean there should be the same size of categories. And if you have a site structure that contains an uneven distribution of products or blog posts in categories, you should try to make sub-categories of that category.
One thing to note here is to use the SEO friendly title and description of the category, provide a suitable introduction for that category and relevant image, and include that category in a sitemap. If you are using WordPress CMS for your store or blog, YOAST plugin helps to create sitemaps for you and escapes you from the trouble of coding.
That sitemap link helps the crawlers to index your site, thus improving overall SEO of the website.
Breadcrumb Menus
Make sure you use breadcrumbs for menus on your pages. This will help to navigate the audience to the category page and there will be low bounce rates overall as compared to a site where there is no breadcrumb in the menu.

Optimized anchor links
As we have discussed the role of internal linking that help the user to navigate all of your pages. Now the question arises what is the best method to show an internal link? Most of the times, a user readable anchor links are considered in the best practice.
Here is the screenshot of this website where I provided an internal link to another page of my website. I kept it simple and readable enough so that it is not considered spam by a reader. I have also used a separate color for it to differentiate it from the rest of the text.
